So, I figured when I switched to a 4k monitor Stellaris wouldn't be awesome, the text would be tiny or whatever.

What I didn't expect was that it would become literally unplayable, as the cursor is not aligned with the screen. That is, I can't click any buttons, from "accepting" the update notice, to "new game", etc.

I'm not sure if this is because of Windows UI scaling? It surely can't be that I have to turn this off (which means a reboot) each time I want to play?

Someone please tell me there is a solution....

Supported resolutions for your hardware are listed in Documents/Paradox Interactive/Stellaris/logs/system.log file. If you use a resolution not there you can get such problems.

You should also delete the cache and shadercache folders in that Documents/Paradox Interactive/Stellaris folder, so the game can write it out again appropriate to the new hardware.

All the best!

I used to play in 4k (now 1440p) and never had this problem. I've always used Windows UI scaling (even at 1440p), as well as in-game UI scaling, and have *never* seen this occur.
