DLC Installed: Old Gods, Way of Life, Sword of Islam, Reaper's Due, Sons of Abraham, Legacy of Rome, Ruler Designer, and African/Celtic/Iberian/Mediterranean/Norse/Russian/South Indian Portraits.

I have done a full uninstall, which brought the Muslim rulers' flags back. I have also deleted the gfx folder found in Documents\Paradox Interactive\Crusader Kings II, which brought back the pagan rulers' flags back. The flags of the Christian rulers are still black. Aside from that and the occasional stuttering of the music, the game runs fine.

Did your full install include making sure there are no files or folders left under either the Steam CK2 or Documents CK2 locations, before installing again? If not or you are not sure, try that again please - that really has to do it!

Just ran through another full uninstall + deletion of the gfx, and it didn't fix it.

I'm not sure how much help this info would be, but I've had this problem on and off for some time now. It would usually happen after a DLC/big update would come out, and I used to be able to fix it by just uninstalling and reinstalling. Doesn't work any more, of course; I think I've had this particular outbreak of black flags since around the time Reaper's Due came out?

Does that mean you didn't delete the Ck2 folder in Documents and only the gfx one in it ?
A full unistall implies that that folder as a whole got deleted/renamed/moved.

2)
Do you maybe use any mod that creates its own subfolder inside the CK2 Documents folder ?
These might have their own gfx folder etc. Depends on the type of mod.

3)
Verify your integrity of game files in CK2s' Steam properties, if you didn't yet.
Maybe the game files are actually corrupted.

Please test with a new game and not a save file.

Just trying to assist and speed up the fix finding. :)

1.) I deleted the CK2 folder in documents, yeah. The '+ gfx folder' was me saying that I'd tried deleting it after the reinstall to see if that would fix it. I really could have worded that better ^^'

2.) I did have the AGOT conversion mod installed, but I uninstalled it prior to doing my first round of uninstalling before I made this thread. I don't /think/ it left anything behind after I uninstalled, but then again I'm not comfortable with going and digging deeper into the game's files without someone smarter giving me the go ahead.

3.) I did verify the game's files before testing.

I nuked all of my save files prior to the uninstall, so I've been doing all of the testing with new games.

Thanks for posting, though. I'm definitely not going to turn away any offered help ^^

I thought about smaller mods, maybe portrait or shield mods, but okay, doesn't seem to be the case.

How could you have leaft anything behind accidently if you uninstalled the game afterwards ?
A full or complete uninstallation also implies, as AndrewT said in his post, to manually delete anything left over of CK2 (in Steamapps/common and Documents)
by the auto uninstall process (through Steam or whatever), which means there would be no file left (that could have been corrupted during the mod installation process).
