This is on a new game started after the Reaper's Due DLC.

I always play with siege/battle ending being game pausing popups. However, as of Reaper's Due this functionality appears to be broken. When I set battles/sieges to be "Priority 1 message" and/or when I set them to "pause" the game does not in fact pause. I will see a battle end/siege won popup on my screen, but game time keeps running.

DLCs: I have basically every DLC (all enabled), except Horse Lords content pack and a handful of unit/portrait packs. Mostly standard rules, except Sunset Invasion turned off.

Mods: None.
Reproduction steps: Set battle/siege messages to priority 1 and/or pause the game. Win battle/siege. Notice game not pausing.

This is, unfortunately, rendering the game border line unplayable for me.

The "Army of X arrived in Y" notification is a known issue, is the issue present elsewhere?

Besides repeat firing/not pausing on the arrival notification the game also does not pause on: siege won, siege lost, battle won, battle lost, and army attacked by enemy (these are the only ones I've tried). I've tried:
1) Setting message to priority 1 popup for all 3 categories (gold star, star, people) with the pause flag NOT set.
2) Setting message to priority 1 popup for all 3 categories WITH the pause flag set.
3) Setting message to priority 2 for all 3 categories WITH the pause flag

And a bunch of other combinations. Regardless of what I do, the game time simply keeps running when a siege/battle popup shows up.

Additionally, something I noticed was: After setting, e.g., the battle notifications, once the popup showed if I clicked the envelope to inspect it's message settings, it would sometimes show different values than I just set it too.

I play with this pausing as well. It seems to work fine for battles, but for sieges it seems to work in some cases and not others.

One annoying change is that if I attack any army that is currently on one of my provinces, I will get a 'siege won' message. I don't think it did that before. This makes the pause kind of annoying for sieges because some battles will give me a useless pause for a siege "victory" that isn't that important.

Yes that is strange. I thought it would be related to "Fort" built in the county but it is duplicate... winning the battle means the siege was won by the defendant.

@rageair: Here's exactly what I did:
1) Start new ironman game at Charlemagne start as count of Airgialla in Ireland. (default rules, except Aztec invasion set to off)
2) Open message settings, set battle won/list and siege won/lost to popup and pause game
3) Declare war to make tributary on any Irish county
4) Raise army, move and attack
5) Combat ends, battle popup shows up, game time keeps running without pause

If I click the envelope of the battle popup I see it set to priority 1 message and pause option toggled.

Ok, I think I may have nailed it down to a really unfortunate set of circumstances:

I used to have an old Ironman Airgialla save lying around, which I overwrote with my new Reaper's Due save which was bugged. I then restarted a couple of times (still using the same name to save) and kept running into the bug. Decided to do some troubleshooting. Deleted CK2 entirely, reinstalled. Restarted again (again using same name), same issue.

Then I disabled all DLC, restart CK2 use same save name (but start at 1066 start): Success events pause again.

I reenable all DLC, try to reuse the same save name as I have been doing all along, I get a warning "incompatible save!". Hmmm, odd. I delete the save game before starting a new game with the same name. This time it pauses during the 1066 start with all DLC too. I quit the game, restart the Charlemagne start and seems to still pause.

So, in summary it looks like the issue appears when starting a new all DLC game using the name of an already existing save (from an older version). I would assume this would simply overwrite the old save, but the warning when going from no DLC to all DLC leads me to believe this might not be true. So it seems parts of the old save were persisting into my newly started game and messing with the pausing.

I will update later today/tomorrow after more playing to say whether this has definitely resolved the issue. In any case, it seems like after adding a few DLC it doesn't quite properly warn that a save being overwritten is old/wrong and data from this old save seems to contaminate new games.

Ok, I'm now on version SKBW. It seems to half work now. I notice that if I open message settings for a siege and click the "pause" options for gold star and silver star column, but not the people column then it DOES seem to pause. However, if I reopen the message settings it shows the pause option enabled for the gold star column and people column and toggled of for the silver star column. If I leave it like this it seems to work as expected.

In other words, it seems like the UI is messing up, because before I was toggling all three to pause instead of just gold and silver star. And then it doesn't work, so there's some confusion going on there.

The exact described issue also persists for me, but I'll have to try it out with a fresh save too, then. I did, however, not reuse a pre Reaper's Due save, but if the issue was introduced in RD and solved in any of the following patches, then I might have more luck with a new game.

I'm not sure this is related to the "army arrived" spam at all, as it's the pause setting for the notification that bugs, not the notification itself. What happens if you set the "army arrived" notification to pause the game for persons of special interest?

Interesting that it's always the silver star (person marked as of special interest) pause setting that doesn't work. Every time I click it to reapply it, the game freezes for half a second as it is applied. Then the next time I'm notified of a won siege, it doesn't pause. When I then check the settings, it's not set to pause for the silver star category, but nonetheless, it doesn't pause regardless of categories or settings.

As far as I can tell there have been issues with the auto-pausing since launch. In particular at launch the autopause would only work if it was on for all three categories (gold star, silver star, people).

Current situation for sieges commencing, based on my testing is:

Setting:
All three categories (gold star, silver star, people) set to pop up window and pause.
Result:
When my own armies start a siege, game pauses.
When I click okay, games stays paused.

Buuuut.....

Setting:
All three categories (gold star, silver star, people) set to pop up window
Only gold star set to pause.
Result:
When my own armies start a siege,game pauses.
When I click okay, games unpauses.

For some reason, the 'people' category (others) is effecting the gold star category (me). As far as I can tell this seems to have been the case in varying forms since launch.

Rageair, the autopause is something that doesn't really seem to be tested as part of the QA, as some stuff (like the when army X arrives at Y bug) would be noticed immediately just by turning all army actions onto pop-up and pause and fighting one minutes of a war. It would be really good for us pause addicts if a little love could be spent in this area. (I'm guessing it would be a real pain for testers to have turned on all the time).

So, I just tested this afresh, starting a new game as the Seljuks in the 1066 start. 2.6.1.1 (SKBW), all DLC's active, default game rules. As I went to siege the closest Byzantine province (Vaspurakan?) I observed the same behavior as reported previously in this thread. With message settings for "sieges won" set to pause game for all categories, game proceeds to run even as the "siege won" popup window pops.

Interestingly, it also seems impossible to even change the setting for "pause game" in the message settings. If I close the settings window after having changed the setting to "pause game" for "siege won" for the category person marked as of special interest, and immediately reopen it, it has changed to pause for category "me" and "people". If I set it to pause for all three categories and then reopen, it has then changed to pause for only "me" and "people". I can't seem to get it to apply the change!

So, essentially, for me it boils down to this settings dialogue. If you look at the "Will pause the game" row, I can't seem to change the settings for the middle column ("regarding characters set as special interest"). If I set it to pause, then after reopening the dialogue it has changed to be set to pause for the rightmost column in stead. (Besides, I'm the siege leader, so perhaps it should pause at popup regardless, as it's set to pause in the left column?)

Will the Game gets an other Hotfix or I have to wait till 2.6.2 ? ...
Such Bugs in Message-Settings are annoying, because It is the first Issue, What I have to adjust in a Paradox-Game.

Rageair, the autopause is something that doesn't really seem to be tested as part of the QA, as some stuff (like the when army X arrives at Y bug) would be noticed immediately just by turning all army actions onto pop-up and pause and fighting one minutes of a war. It would be really good for us pause addicts if a little love could be spent in this area. (I'm guessing it would be a real pain for testers to have turned on all the time).
Paradox seems to be trying to be moving away from user-controllable message settings, given the direction HoI4 and Stellaris took. I wouldn't be surprised if these settings aren't really used much by them, which is why they are moving away from them, and why these bugs slipped through the cracks.
