At least in 1220 the Latin Emperor has no counties or any holdings. I don't know if you can play as him but for example I have been starting as his vassal the Duke of Thessalonica. The very moment you unpause the game, the emperor usurps your capital "peacefully" and forces you to your other, weaker county. I guess he chooses you instead of his brothers and other vassals because you are a "foreigner" (Italian vs French). I guess the Emperor should be given Constantinople from the start and if not, make it so he usurps that city instead of Thessalonica for now reason.
I guess this issue may be present in nearby years as well. I chose to roll a few years back (to 1217 I think), when there is a different Emperor who actually holds already Constantinople and doesn't go usurping counties.
