I don't know if this qualifies as a bug per se, as it might simply be a limitation of the game's mechanics (i. e. the game can't change someone from legitimate to bastard if their illegitimacy was only discovered after their birth).

Description: As the title implies, a "cuckoo bastard" exposed through Intrigue appears to remain legitimate even after being outed as a bastard.
DLC: I have all the DLC except the ebooks, Orchestral Horse Lords, and Songs of Yuletide.
Mods: None of the mods I have are active.

I can't guarantee this is reproducible, but here's how it happened:
1. Marthe, the wife of my character's heir, Zacharias, gave birth to the child of someone other than Zacharias. The affair was not exposed; I only found out about it because I used the charinfo cheat to check after noticing that Marthe had the "Lover's Pox" modifier. I named him Pavlianos to remind me who his true father was.
2. My character died a few years after Pavlianos was born, making Zacharias my new character.
3. Zacharias adopted the Intrigue focus and spied on Pavlianos when the latter was old enough to be spied on.
4. Pavlianos's true parentage was discovered through an Intrigue event. Zacharias publicly denounced him.
5. The game continued to treat Pavlianos as Zacharias's legitimate heir; Zacharias continued to be defined as Pavlianos's father, Pavlianos remained a legitimate member of Zacharias's dynasty, Pavlianos did not receive the "Bastard" trait, Marthe did not gain the "Adulteress" modifier and opinion malus, she did not gain the "Unfaithful Harlot" opinion malus, and Zacharias could not divorce her without the standard penalties one would get from divorcing a faithful spouse.
