I first noticed this when the character I was playing as died during a war after a plot to revoke one of my vassal's titles. It eliminated my plot, and reduced my personal levies to zero, but those restored their numbers after a short amount of time. However, my own original vassals (in this case, a city and a bishop), never regenerated their troops. When my new character came of age, I tried the plot again, won the war, and revoked the title. My newest vassals (the city and bishop under the county I just revoked) regenerated their troops as normal, but my old ones are stuck at a very low number.

The weird part is, when I go to their actual holdings, it appears that their levies are filled, but I am just unable to raise them at all.

I've got the same problem, but only with my Greek king vassal. I overtook the Byzantine Empire and can raise every vassal levy I want, except for the Greek king's levy.
I'm posting this, because I see you're playing as the Byzantines as well, and (who knows) it might be a region-specific problem/bug, due to the feudal/viceroyalties system of the Byzantines?
I hope this gets fixed/answered soon.
