Title says pretty much all. I am the emperor of Francia, Abyssinia, Arabia and Britannia. I am miaphysite, as I started as Abyssinia. Most of my subjects are Miaphysite, but I can rarely ask for excommunication, the game says "so and so must have the same religious leader", when in fact we are both miaphysite...

Well It is likely that they are under a different religious head. Outside your de-jure empire your Patriarch (likely the Coptic pope of Alexandra) controls its assigned area you control while others are created for areas outside that. The wiki can describe it better than I can.

OH? Wow... Just when I think I know everything about this game... Here goes... ;)

I looked here and it says nothing of the sort: http://www.ckiiwiki.com/Religious_head

Do you have any search terms to suggest?

Upon reading more, it seems that in the case of the Miaphysite religion, any miaphysite subject of mine who is not part of the de jure territory of the coptic pope, has my court chaplain for religious head. Interesting. Now I wonder if as emperor I have the coptic pope as my religious head, even though my capital is in Paris? Perhaps I should get rid of my one county that is in his jurisdiction, and that would make my court chaplain my religious head?

What do you think, worth a try?

Look up Autocephaly. That is what Miaphysite is just like Nestorian and Orthodox. Here is the link http://www.ckiiwiki.com/Autocephaly.
Maybe it would work has been a bit since I played as Miaphysite. I hope the link helps.

Yeah actually that helps a lot, especially the jurisdictions map when looking at the religion menu. Basically I have like 8 different jurisdictions in my realm, so good luck finding anyone I can excommunicate... :(
