It looks that this type of affair is much more popular in my frozen hellhole than I have previously thought. (My lover isn't homosexual either, at least by trait).
There is no such thing as "heterosexual" in CK2. Some characters have the "Homosexual" trait but that doesn't mean they're exclusively homosexual in their behavior, or that characters without the Homosexual trait are exclusively heterosexual in their behavior.
That doesn't sound very logical to me, but who knows, I'm Russian, we burn poor gays at stakes here.
Would be great if a PDX member confirmed this or somebody would point me to a link where he does (something like online game documentation or patch notes would obviously do).
As someone who's heir has the homosexual trait, with seven lovers, and 28 bastards, I can say nothing makes sense in this game. That's why its so much fun.

It has nothing to do with logic; it's observable reality. Plenty of people (men and women) who call themselves "heterosexual" have engaged in sexual behavior with the same sex. And plenty of homosexual men have fathered children on women, including their wives. Just because someone identifies as one thing or another doesn't mean they behave 100% consistently with that label.
The game still shouldn't be creating same sex lovers, if they do not have the homosexual trait.
OP is there any chance you could structure your report as per the guidelines in the sticky? I have gone looking for a cause and couldn't find anything obvious. Most importantly is if you are using mods. Additionally a savegame might hold some clues to the cause so you should try and upload one if you can.
I was using no mods, and I've never been able to witness getting such a lover myself. I was playing as merchant republic, so that's no surprise: the character is already old when I get to play him.

I broke up with the lover, but the "known sodomite" modifier is still seen. Don't know if you're able to play my Ironman game though.

Ironman is fine to play with, just won't trigger achievements. Will have a look and see later.
How recently did you convert from Germanic? There is this bug involving the blot

About a hundred years prior to the screenshot date. Also, neither of the lovers in both cases had the homosexual trait.
I considered that, but it requires there to be a homosexual. This case looks to be lovers without one being homosexual.
Unfortunately there's nothing to go on here. I can ask the scripters if they're able to divine what could be the cause for this, I couldn't find anything personally. Which DLC's were you using?
I have all the dlc-s enabled except Sunset Invasion, Iberian Portraits, Iberian Unit Pack, Early Western Clothing Pack, Dynasty Shields Charlemagne and Early Eastern Clothing Pack. Oh, and the books, don't know how they work though. Hard to call them "enabled" or "disabled".
