I tried loading up your save. I could run the game for over a year without any issues. Running ubuntu 14.04.
I would suggest you to do a complete re-install of the game. Including deleting the entire "Crusader Kings II" folder at "/home/user/.paradoxinteractive/Crusader Kings II". Just remember to backup any save games you may want to keep. And see if that works.
