At the end of my Ironman game as Poland, I ran the CK2 to EU4 converter. It worked pretty well, but there were two major issues I observed:
1. The Aztec Empire in my game (which controlled Portugal and Morocco) had converted to Catholicism. The converter moved them back to Nahuatl.
2. The entire Holy Roman Empire had converted to Iconoclast. Post-conversion, this led to a scenario where only foreigners could be elected as Emperor as EU4 listed the dominant religion as Catholic still. This also led to an interesting Protestant/Catholic war where most of the armies on both side were Iconoclast.
