Everytime I raise my levy ships, the max total disappear and consequently no ships are built whilst they are raised. Is that WAD?

Yes, its WAD. Ships don't suffer casualties (the only way you can lose them is by disbanding not in a friendly port, or when their home port is occupied) so they don't need reinforcements while raised.

That part probably isn't intended. It just doesn't often have an impact on gameplay (which has why it has survived since ToG).

As Talq mentioned, it's WAD. If you do lose ships though, the max value should increase and ships starts being constructed in order to fill up to your cap.

With that said though. Vassal fleets doesn't seem to behave in the same way. So I supposed either one should be changed in order to keep consistency. But there are currently no plans to do so.

EDIT: I just re-read your second post. I think that it's just an update issue in the interface. So if you close the interface and re-open it, you should get a higher max value, so that ships are being constructed, in order to fill out the ships you are missing.

Nope. I tried keeping them raised for a year. Before I raised it said 0/63/90, and after it was raised it said 63/0/0. Not a single ship was built during that year.

Strange that they just stop making ships despite there being more room.
