If the culture of a province and its holder are exactly the same then everything's fine - the province doesn't get any 'culture differences' revolt penalty regardless of the culture of the top liege.
However if the culture of a province and its holder do differ (even if they are of the same culture group) then for some reason the culture of the top liege is considered when calculating the increased revolt risk in the province.

A quick test of the above:
1066 start - HRE
The Duke of Savoy is French while his province is Italian (both Latin culture group). The province gets a +2% different culture group revolt risk (top liege is Central Germanic).
Grant any of your holdings to any non-Germanic character. The province receives a 0% revolt risk as the top liege remains Germanic despite the holder being anything else.
