So I survived a terrible independence war as the Byzantine Empire. I gave out kingdom viceroyalties everywhere in order to keep under my vassal limit. Either at some point during the revolt or after the war ended, my vice royal vassals that rebelled turned into feudal vassals where they became kingdoms under agnatic primogeniture.
Now of course this is not working as designed.

This happened to me too (with ducal viceroys becoming hereditary vassals after I defeated their rebellion) but it was in a game that I had started under 2.2.0.1 and I believe this was supposed to have been fixed in 2.2.0.2. At least the patch notes said: "Fixed bug where characters lost the viceroyalty-tag on their titles when they rebelled against their liege."

A similar thing just happened to me in a game started with patch 2.2.0.2, so it looks like there are still issues. Although the kingdom level titles remained viceroyalties, the ducal level titles (whether underneath a kingdom-level viceroyalty or not) converted to hereditary rule.
