Playing as a neutral Spanish Empire in 1936 after winning a civil war I am unable to deploy any new troops I have trained with all my territory marked in red.

There is a known bug with Nationalist Spain deploying troops during the civil war. That should also apply to the situation you mention.

The devs are already investigating this issue.
