Build a colony ship. Send it off. Select mind over matter perk. Congratulations, you know have two different species.

Even better, it initially counted the planetside pops as not being the main species (screenshot 1) which amusingly granted the achievement for having your leader be a non-founder species. Reloading the game forced this to update, but the pops that were on at least one colony ship now constitute a separate species (screenshot 2). Unfortunately, I didn't notice this right away, so I didn't upload the save from when I reloaded, and it's now lost (ironman). Current save attached.

I can confirm the bug with 1.8.1 and no mods.
And even worse - since my pops are xenophope the colonists of my new colony get forced to leave my empire resulting in an empty colony...

Also when you capture a contingency held planet it won't have psionics or your updated species. For example I had a species that was enhanced with no flaws and psionics but whenever I captured a contingency world I'd get my original species without psionics or any genetic enhancement. No members of the original species exists anymore so it's completely impossible for that to be a thing.

Also happen with Horizon Signal Event when you decode the DNA of the messenger while you have a Colony Ship on his way.
Would surely happen when researching for the research unlocked by Flesh Is Weak.

Had a similar thing happen with synthetic ascension: Colonized a planet right before completing the final synth conversion project. Ended up with a planet of cyborgs that I couldn't do anything with since synth. ascended empires can't assimilate cyborgs (something that will apparently be fixed in 1.8.2)
