When it becomes my term again in a Federation, the federation fleet stays rallied to the AI's fleet, so I cannot give it new orders. The new order registers while the game is paused, but when I unpause it immediately snaps back to the rallied fleet.

I confirm this. Upgrading the fleet solves the problem.

Our federation fleets spearhead just committed suicide on my presidency term. It started attacking Enigmatic Fortress (out of the blue, without orders), then emergency FTL after few lost ships, just to repeat this behaviour until fleet is no more. When I tried to give orders to this fleet, they were overruled in about a second by orders to attack that, at the time invincible fortress.

After reading this topic, I took save to a time that fleet was still behaving normally (before my federation presidency). Solution was to construct one federation corvette, which I then ordered to same system as ill behaving fleet. By repeatedly giving move orders (just franticly clicking mouse button)I managed to get suicide fleet next to newly build corvette. Merging these two fleets (lonely corvette as primary fleet), stopped orders from hell to reach our federation fleets for now.

Interesting that that worked for you, because when I merged the fleet with one of my own produced fleets it didn't do much. I wonder if the fleet that the federation fleet was rallied to died to the Enigmatic fortress? Because the target rally fleet dying is the only thing that I've seen that stops this bug from occurring.

I was able to resolve this without quitting the game by splitting the fleet multiple times until only 1 vessel was still following the AI group. I then disbanded that last vessel.
