I don't remember this strange behaviour which has been plaguing my game. If I'm crossing a country which I have permission to cross and remove the general from that army, or even split the army where one of the divisions doesn't have a leader, the leaderless units become exiled.
It happened to me in europe (I'm the HRE emperor, fighting my punitive wars I get to cross all over europe but quite often when I swap leaders around, armies become exiled). It also happened in South America, where I'm battling Cuzco and get to cross other nations that have granted military access to Cuzco.
What I'm not sure is whether this happens only when you're using military access because the current game mechanics allows ALL nations in a war to cross all countries that give access to ANY side in the war, or if it happens also in countries where you have military access agreements.
Either way, this sounds like a bug, making it possible to split armies to blanket siege WHILE you're on enemy territory, but not before (while still crossing a neighbour, for example).
