I went to war and found my fleet taking an incredibly long time to destroy an enemy space station: a massive swarm of corvettes, barely chipping away at it! Then I noticed that my ships didn't have shield bars... Then I checked their builds, and all of my fully upgraded corvettes had no shields at all! Only the ones I hadn't upgraded were doing any damage.
The reason this happened was because I still had just the basic fusion reactor, but had researched a bunch of upgrades for sensors, hyperdrive, thrusters, and combat computers. The way it worked out, the ship designer had JUST enough power to give me the best of every subsidiary system, if only it didn't put any weapons on my ships.
The auto-designer really needs a shift in priorities. It should outfit it with guns before worrying about how good the sensors are. I know my circumstance is rare, but I think most people would agree that a ship's first job is to do damage, so the auto-designer needs to realize that and make sure it always builds a ship that can fight back.
