In my 1.1 game a destroyer during upgrade changed the class from "auto-designed" one to one that I manually designed.
Definitely not good for me.

Thank you for your report.
Not technically a bug, but it's something that we're considering to change. At the moment, "upgrade" upgrades to the most recent design of the correct class (size)

This is weird, it's definitely not how it was in 1.0, and I see this problem only with destroyers, not with corvettes. Are you sure it's WAD?
I need to have multiple types of ships in my fleet: laser ships, torpedo ships, PD ships, etc. If upgrade basically kills all diversity and makes all ships the same, it is a significant problem.
Ah, bingo, looks like the change that was discussed a while back was partially (or bugged, not quite sure) carried through between 1.0 and 1.1 - and while the original post would fit with my understanding of how it was designed, your description certainly doesn't. Thank you for the clarification. Are you sure? I think you may misunderstand what he means. The game auto-generates what is supposed to the best design. If I make a LESSER manual ship, it will STILL upgrade to the manually made one instead of the Auto-Best. In 1.0, the ships upgraded by name. So all of my Auto-Best ships would upgrade to the same name. This is not happening anymore. It is upgrading the Auto-Best ships all to ONE different type of manually made ship.
So if I have four designs, three manually made and one Auto-Best. If I have these in a fleet and upgrade them, the manually made ships will continue to upgrade by name of ship to the better designs. But the Auto-Best ships will AUTOMATICALLY turn into one particular ship the AI likes.
This can't be WAD.
