This is a relatively simple bug that I just stumbled across while playing as the Commonwealth of Man in the 1.1.0 beta build, version checksum b938 (tested and seems to work in 3613 as well, as my game seems to have went back down to that one). Conquering an empire's homeworld, such that it is resulting in the dissolution of their empire, and then allowing the planet faction to rebel, and putting the rebel armies down, results in the restoration of the "capital world" modifier on said planet.

This means that you can have any number of supposed capital worlds in addition to your de facto empire capital, with all the benefits this comes with.
