A duke is fighting a defensive war against muslims (Holy war), his neighbors joined him in said war and attached their armies to his (I presume as they move as one).
I declare a war against the duke (no allies join him this time) but when I engage the army in a battle I am fighting the whole stack even though I am at war only with the duke.

They are his allies, attached to his army. If an army has attached units, those attached units are considered hostile to all the parent units enemies also.
