I found that when combat begins all modifiers are included, everything is ok, but in second day of a battle (and later) all modifications disappears. In case when i found it that was rivercrossing, bunkers and entrenchemants modifs.
German forces crossing the river, attacking level 5 fortifs in the hills had 105% efficiency. I think it's charge of a patch, couse earliers patches had also problems with this as i remember. But i was playing with COREv08 so maby this is it..
Anybody has any opinion...?

I had a similar problem when I was Germany in the 44 scenario. The Soviets attacked me across the Dnieper? and had no penalty. Same thing when they attacked in the marshes.

The reason you aren't getting river crossing penalties is you either have an engineer general commanding your army, or your tech is high enough to negate it. I'm just spitballing here, but maybe on the first day the penalties automatically show up and it takes until the 2nd day for the game to register the rivercrossing techs and or traits?

I think its the other way around. You lose the tech benefits that lower your river-crossing penalty on the second and subsequent days.

Or at least I don't seem to get any benefits from improved river-crossing tech.
