When you order your fleets to go and repair/refit, they choose the target spaceport based on physical distance between the stars, and not hyperlane path length. So when you have a system with a spaceport nearby, they will fly to it even when there's no direct lane connection to it from where they are, and they have to move around half the galaxy to get there.

Same is true for wormholes by the way, even when they could do just one jump to get to a spaceport (i.e to a system with a wormhole station and a spaceport), they will do more jumps to get to the closest star (which has spaceport, but no station, so it's longer to get to).
