I recently noticed my citizens were suddenly rather unhappy - the modifiers (alien overlord, alien slavery, primary species leadership) suggest that this is because they're alien citizens in a xenophobic society - the problem being these are my core citizens, same ethics as they started with etc.

I can only guess this might be because of gene modifications - but I'd hope this is unintentional and that gene modding (especially when done on the whole race) doesn't make your citizens suddenly consider themselves alien despite them still being classed as the same species in the diplo UI.

I have a few mods installed, but only cosmetic ones.

Gene modification creates a sub-species of the original species. This is the case even when you are altering your entire species - technically, your original species goes away and a new subspecies arises. However, your empire's primary species is still the original species, and if you're xenophobic, you will keep getting a cadre of leaders that are unaltered and thus alien to your pops. It makes sense that xenophobic empires would run into a little bit of trouble with internal xenophobia if they alter part of their race into mer-men and then the unaltered pops and the mer-men pops both migrate to a gaia world or something, but not altering the entire race. A species-wide alteration should probably be handled as an actual alteration to the original species' traits.
