Please explain your issue is in as much detail as possible.
When reforming a Pagan religion that either keeps Levy/Garrison size bonuses after reformation (Germanic, Tengri, Aztec) or selecting the Unyielding Nature during reformation, if you then select Animism as one of your doctrine then these bonuses are permanently lost without warning, presumably overridden by Animism's 5% morale bonus for no apparent reason.
Steps to reproduce the issue.
Get enough Moral Authority to reform a Pagan religion, save the game. Mouse over your holding's levy and garrison bars, you will see a bonus from the base religion.
Reform with the Unyielding Nature. If you do NOT take the Animism Doctrine, you will see the "defensive pagan" bonuses from Unyielding applied to your levies and garrisons, overriding the ones from the base religion. If you DO take Animism Doctrine, the bonuses are lost and Unyielding loses a large part of its effects.
