Hello! I've been wondering this and suddenly remembered it yesterday so I thought I should ask.
I once searched for the difference and some said that conquest integrated the country as a state immediately as oppose to the protectorate war goal which added it as a protectorate. I remember as South Africa doing a conquest on Madagascar and NOT getting it incorporated as a state. Is there any real difference?
 
For the most part they function the same, in that they swallow smaller uncivs whole, except Establish Protectorate takes less infamy and can only be done against countries as big as Conquest can be done against if you've researched Nationalism and Imperialism. If you're civilized and they're uncivilized both will turn the target country's land into colonies.

Conquest is still the only way to annex the last state of a civilized nation, though.
