I'm not sure but I think I remember being able to banish rebel leaders after defeating them, but now every rebel costs -60 tyranny opinion so I can only take away one title. Was it always like this?
 
There are 'rebel leaders' and rebel leaders.

The leaders of peasant, religious and liberation revolts, and adventurers can be banished without penalty.

Leaders of faction wars and other landed revolts (eg someone who refuses revokation or imprisonment) cannot be banished without a tyranny penalty (which depends on the number and type of titles they have) & never have been able to.
 
It always struck me as a bit odd that you can't strip all of a pretender's titles away, but I guess it would be too easy to provoke a disloyal vassal into civil war just to take his titles. But yes, the game has never let you banish landed rebels sans tyranny.
