Is there any disadvantages like prestige loss, that occurs as a Muslim who does not have all of his wife slots filled?

Now, back to seriousness: From what I remember, yeah. You need to have them all or else you lose prestiege. Not sure though...
I think it depends on your rank. As a Sultan you need all four to not get a prestige penalty. As an Emir I think you only need 3, and as a Sheikh I think it is 2.
Not 100% sure, but I was recently playing a muslim Emir and the tooltip said I need a third wifey. So i found some old grandma to marry since I was getting sick of babies running around. Besides we needed a nanny in the house anyway...

What the others said: to stop prestige loss. Counts and dukes can take extra grannys for prestige boost.
