In the Db\Religions\Religions.txt, it says:
#papacy = yes/no If yes, Papacy rules apply:
# - Monarch can be elected HRE Emperor if capital is located in Europe and even if not Elector (default is no if not specified).

However, although I set protestant to "papacy = no", Protestant Emperors are still being elected.

All HRE electors are eligible to become emperor, regardless of their religion.

From a historical point of view I do not exclude any protestant from the chance to become emperor in my games, even if no elector and outside the HRE.
Sweden - had it won the 30years war - would probably not only have taken the german coast but tried for a protestant dominated HRE.
Protestant Palatinate/Kurpfalz, when it added the 2nd electors vote of the kingdom of Bohemia - had it not lost at the White Mountain - would have a chance to become an alternative protestant Emperor.

If you really do not want ANY protestant to become emperor you could remove the elector status from the unhistorical electors that are likely to convert to protestantism.

However that should not be likely in most games as HAB still enjoys the election bonus.

And when an english could become king (even if before the FtG timeline)
