For simplicity's sake, it's often stated that Switzerland became independent from the Empire in 1648, but that's not entirely true. The Swiss gradually seceded from the Empire in the course of a few hunderd years.
Who would have had the seat at the Reichstag? The cantons were not headed by feudal leaders or spiritual leaders but were ruled by communal law, no? Were they treated like the free cities?

No, SA remains pretty much the same as it was in MMtM. It was a relatively out-of-sight area of the world back then, except of two short periods (first conquest and liberation movements).
